Worse than the location of files installed by 3rd party packagers is the name of the package itself. If all RPM packaged versions of the same program used the same name conventions you could update any version with any other and the internal information would tell them what to remove/replace and you wouldn't have to worry about where the components landed. I think a body similar to the FHS should manage RPM package names and 3rd party packages that are done ahead of those bundled with a distribution should register their names on a first-come-first-served basis. Then if the distribution packagers refuse to use the same convention they can at least 'obsolete' the other to avoid conflicts.
