Sounds nice - so like delta-rpm system, which is used by suse.
You have the same idea behind it that you don't have to install everything new just for a few codeline updates, you jsut download a delta-rpm which will only update what's needed.
And the local changes are handled by rpm itself - if it comes with new configuration files it does not overwrite the oled one, but creates a failsafe of the new one (not sure in which cases of the new or of the old one).
So, it's a nice idea, but it's not something which is unique in the linux world...
But we are getting into an area where you can hardly blame an author for not knowing everything - there are only a few people who have the knowledge to compare all the package systems out there. But the author should be aware of this fact, too... So it's not the best way to talk about "limited" package managers when I am not sure what these limitations are about...
