No, the performance gain from optimizations is not very significant as you mentioned. But a lot of OSS applications tend to have settings only definable at compile time. For example, an application might have both KDE and GNOME support. Under a binary distribution you will probably get it compiled with both and therefore pull both KDE and GNOME libraries as dependedcies. Under Gentoo you can specify which desktop you want to support.
