There are a miriad of issues with the current Linux packaging model. The biggest for developers is that it is a support nightmare, with 50 different packages to have people demanding support for, it becomes impossible to offer any level of decent support.
Also you frankly lie that there is packages available for all apps for all distros. Fall behind on your SuSE version? Good luck. Too cutting edge with your SuSE version? Good luck. Want a package on the day of release? Good luck. Want a package for something obscure? Good luck.
Also if you thinking that most applications can be non rooted using a shellscript is hilarious. Do you know about prefixification? Apparently not.
