This is not going to work, a dream.
The basic concept has merit, but this is running in the wrong direction.
Linux is a moving target, constant rolling development, it's the nature of the beast, APIs are not going to be static, stuff will break, it's not windows or mac where thing remain static for long periods of time.
Baring the availability of native binary packages well scripted source compilation is probably the best route, a standardized front end something module-assistant like maybe.
Alien may be an alternative for non-native packages in some cases that type of thing may be another direction.
BTW allowing users to install apps to /usr will not happen on my boxes.
