I have to second the comment about sox (which seems a gaping omission from this article)! I've tried a lot of sound file processing programs and was looking for sort of an audio version of imagemagick: something that would let me do virtually any manipulation to any type of file. While this article seems mostly focused on software with established GUIs, if you're not afraid of the command line and you're willing to download a binary or compile it, *sox* will almost certainly outperform any other sound processing program you've tried.
