I deal with this in two ways. First, I set up a set of identities in Thunderbird (look at "Manage Identities" in "Account Settings), then I can select whichever "From" is correct/convenient. The problem with this that I haven't found a way to automatically select an identity based on the the message I'm replying to (though I haven't looked too hard recently).

So, I also set up multiple accounts that I use on my internal IMAP server. Then I configure Thunderbird with multiple accounts pointing to the internal server (with the correct, associated e-mail address).
