I need instructions on how to: Do I set one as master the other as slave or cable select at the jumpers?

In what order did you install them, and onto which disks? More detailed information needed. Ideally, Grub would be installed in the master boot sector of the master disk, and should give you the option during installation of the Linux system. You can still install it on the 40Gb disk, but when asked, accept the offer to install the GRUB boot loader on the master disk. Do this in the master boot sector.
